Windows 16 bit Subsystem Error....Please Help

I have Windows XP, SP2 with all the patches updated to date. My system is a P-IV with 512 MB RAM and is an assembled one.
Whenever I start my system, and intermittently thereafter I get a message through a window titled ''16 bit Windows Subsystem''. The message reads : '' D:/WINDOWS/SYSTEM32/AUTOEXEC.NT.The system file is not suitable for running under MS-DOS and Microsoft Windows applications. Choose 'Close' to terminate the application''. This Message Window stays on top,& I am forced to click "Close"
This started happeneing after I de-installed a program called Spyware Doctor. Even System Restore has not been able to correct the situation.
Please help me get rid of this nuisance.
