It depends on the application you are updating and there is little 'common' guidance anyone can give.

For example, CCleaner, (a good utility, I use it myself), may have an update but running the update file always over-writes the previous installation and replaces it with the newer version.

But some applications will require you to uninstall the previous version first before installing the new version.

You can always download the new version file, then check with the application's web site to look for guidance on their recommended way to upgrade before running the downloaded file.

Perhaps not the precise answer you wanted, but like I said, software developers use different methods.
