SharePoint Services 3.0 Permissions Export

I have recently inherited the administrator rights for my organization's SharePoint site. The server is running SharePoint services 3. I am new to the world of SP but getting better. The last administrator of this application setup groups with certain permissions and users with certain permissions and gave different permissions everywhere. Right now the permissions of the site is a "rat's nest" so to speak. I was wondering if anyone knew of a third party program out there that would interface with SharePoint Services 3 so I could break down the permission structure a little easier? Could someone provide an alternative solution? Any help would be appreciated!

I just don't understand why the structure of security permissions wouldn't be Active Directory based or similar? It is a Microsoft product.
