Only in the games can you set it up to play in 480p...
Where is the progressive mode in system configuration? How do I know when the ps2 is set to 480p?

No...unless the game supports it. You must have a Component cable installed for starters, In Gran Turismo 4 you have the option of bumping up the resolution, but this is software driven. So in a nutshell your game must support 480p for it to play 480p. A good HDTV set nowadays will scale up your 480i signal to progressive.
Not only for games but I want to play dvds in 480p. I have the slim ps2 and the component av cables and an hdtv. But everytime I go to the progressive setting on dvds, it won't allow me to turn it on. A lot of other settings I can access but do you need a specific firmware to activate progressive scan.
To activate prog scan mode for games that support it you need to press and hold triangle and X together on starting up the game (when the Playstation 2 logo is displayed) after a short while you will get an option to play in prog scan (480p) mode or to revert back to standard.
To check if this is the case. Pres the info button on your tv remote (sometimes the info buttonis the OK button) and it will say "480p at 60hz" or similar dependingon yout TV.
As for the DVD progressive scan you need to insert a DVD that was recorded in NTSC format and when it starts playing, press select, then stop, then stop again to ensure it has stopped fully and isn't in resume mode. Now select the setup icon and choose the progressive scan from the display menu. this is also how you pick 16:9 mode too. Took me ages to find the answer to that one. My screen ratio was always greyed out!
A list of 480p supported games can be found here http://en.wikipedia.org/wiki/List_of_Progressive_Scan_PS2_Games
