If the bitrate or encoding is outside what this model can support, this is one of the side effects you see. Each model seems to differ on this but for years I've found re-encoding (some call it transcoding) often helps.
I'm unsure why you didn't try all the ports.

Hey,
Today I bought a new SAMSUNG UE40H6400 Smart 3D 40" LED TV.
So far so good but I'm having problems with USB media.
I've tried two movies so far and they have both had a few moments of lag, it's like it pauses for a milisecond every 2 seconds every few minutes. At times its fine, but it happens enough to be an issue. From what I see it's during parts that have a fair amount of detail.
I've used this same USB with my previous TV with 0 problems, also tested movies that I've watched before, same issue.
It does have 3 USB ports with different stats which I've never heard of before.
USB 1 (TV Camera)
USB 2 (5V 0.5A)
USB 3 (HDD 5V 1A)
I'm in USB 1 at the moment, should I be in 3 as it says "HDD" Hopefully its as obvious as this...
What are the differences?
thanks!
