This is a well-known problem in Windows mail programs (Outlook Express, Outlook, Windows Mail). There it's a setting to only show unread mail in the inbox. So it's still there, but it isn't shown.
Could it be Mac Mail has such a setting also?

I think Mac/Apple Mail used to have that setting, as I saw a reference to it in a 2008 or so discussion of the problem. But I explored all preferences and settings options and didn't find it. There is a "show selected mails" or "show all mails." But that requires you to manually select a block of messages, such as unread ones, to function on or off.
