Protected Mode in Vista???

I recently upgraded?? from XP Pro to Vista Business (Not a clean Install). I then started to have many problems-too many to list here but one or two are annoying me.
1. Vista started with Internet Protected Mode on and My broadband connection then was so much slower than dial-up that I turned Protected Mode off. This gave me faster connections but I now have a message that Protected mode is currently turned off for the local Intranet and Internet Zones and that my computer is vulnerable to attack. Should Protected Mode cause these problems.
2-Spyware doctor (Latest release for Vista) seems to cause slower Internet and some software crashes (Internet Explorer)-any help or suggestions?
