if you cannot get Disk Utility to actually repair those permissions.
An Archive and Install "may" solve the problem but, it could be that more drastic measures will have to be taken.
Replacing the HD comes to mind, installing OS X from the OS X installation disks, and restoring from the Time Machine backup. (NOT the clone)
The clone contains the current errors while the TM backup does not contain any of the System, just the settings, applications and data.

MacBook Pro 15" (July 2008), Mac OS X 10.6.4I have some trouble with my MacBook Pro. SmartReporter is telling me my HD is OK, TechTools tells the same. But there are icons of applications, etc. that are different from the original ones. When running REPAIR DISK PERMISSIONS I get a lot off errors as described above on a lot of folders. The report is a couple of pages long.
What does this error mean? I am fearing something is wrong with the hard disk. I have a SuperDuper clone on an external FireWire drive but running Disk Utility I get the same error (so I guess the errors are cloned). The more I have a Time Machine backup running).
I was thinking about reformatting the partition and start from "scratch" but with the SuperDuper clone being affected with the same error I hesitate to start this action.
Would really appreciate some advise, help on what to do because laptop has personal and a lot of business information and I can't afford to loose the information (how sure can one be with even backups being "corrupt"?).
