The line of scrimage was the Jets own four yardline. The QB threw the pass and the receiver made it to the endzone covering a total of 96 yards.

Also note that it's only a record for that particular team (NY Jets) -- there have been numerous 99-yeard touchdown passes (the maximum possible in American football).

some are physically longer, as when a quarterback is actually backed up in his own endzone when throws the ball. But yardages is from the line of scrimmage.
Not like a punt return, which I think they will credit with the full 100 yards anyway, not sure about the 2 or 3 years deep in the endzone when caught.
