MP3 players that don't require Windows Media Player

I use the (now obsolete) Iriver 899 mp3 player to listen to audio books I check out from the library and copy to my computer because the 800 series comes with its own transfer software. If I try to copy library audio books on to my Sandisk m240 or my Ipod the result scrambles the tracks and I cannot resequence them manually (major bummer when listening to a book). I think the library uses recycled cds and the imbedded encoding decides the track order. Is there another player that doesn't require Media Player? I've never read about this issue anywhere before.
