Well, let's make sure that the remote is working first. The best way is to point the IR into either the lens of a camera phone and push a button... or if you have a camcorder, you should be able to point the IR into the lens and see the IR light up. That's a good indicator that your remote is working properly.
The remote will always work with the television, regardless of what other remotes are programmed with the television's codes.
You also might try unplugging the Bose system to see if it's causing interference with the television's IR.

I know it has power & good batteries, but this problem occurred when I used the boze stereo remote to change the TV channel. Now I think the TV is somehow not recognizing the signal from the samsung remote. Is there any way to reset, re-pairup the TV and the samsung remote so that it is able to control the TV again? I've tried powering it down, unplugging it, replacing batteries, nothing seems to work.
