Long lag time for running software

I have a fresh installation of Windows 7 pro with 4 GB RAM. In the mornings, after leaving the system on all night, when I double click a program icon to start a program there is a long lag time before the program starts-maybe 2-3 minutes. This is true of most programs except some small games I have that are portable and, I believe, do not access the registry. I'll typically double click Internet Explorer then double click one of these games and play the game to kill time until Explorer starts.
Any idea what's going on?
Any help would be appreciated.
