I'd say that depends on the server tools and OS being used. The more those are Microsoft, the more .Net comes in view. If you're using non-Microsoft tools, Java seems better.

But lets say, everything is to be decided which Server Tool to be used and which OS is to be used. Than has either of Java or .net got any upper hand on other?
