Is this safe?

In Onxy, under Cleaning

Downloads Mail Folder: Select this option if you want delete the copies of files opened in Mail application.

I do not know what "copies of files opened in Mail application." means.

If I use this option will any files, folders or e-mails be erased from my Apple Mail application? Will I notice any difference in any e-mails in my Mail application?

When you open files, attachments, in Mail a copy of the file is stored in your Home folder. All this does is remove those copies. The real thing is still in your MAIL application.

Of course, it is a good idea to save attachments, if you want them, in your documents/pictures/music folder.
