If iphone5 comes out with a 9 pin connector, will it still compatible with current Apple docking station? Secondly, can I update my current IOS5 to IOS6 ?

The next iPhone has not been released and any details about it are mere speculation. Gonna have to wait a little longer for an answer.

To actually answer your questions,

1. If the new phone has a 9 pin connector, it will not be compatible with existing Docks. There will probably be an adapter of some sort to cover this contingency.
2. That depends on what the system requirements are for the new iOS. The 4 and 4S will probably be able to make the switch but anything below that may be iffy.
