A snippet from gigabyte.

1 x PCI Express x16 slot, running at x16 (PCIEX16)
* For optimum performance, if only one PCI Express graphics card is to be installed, be sure to install it in the PCIEX16 slot.

Those slots run at different speeds...they share bandwidth and other weenie stuff.

Yes, the top slot is at X16 speed and the second X16 slot is at X4 speed. The third X16 slot is at X8 speed. These other slot are at a X16 size but do not have as many "lanes" as the top slot does. You may not notice a drop in performance if you aren't working the card all that hard.
