How do I sync 2 computers?

I have a main laptop, call it computer A and a second lap top, call it computer B. A went down, so I manually pulled the files over to B. I bought a Seagate backup hard drive, thinking I would back B up and when A was fixed, I could just pull that B data on to A and I would be up to date on A. Seagate says I cant. I looked at the folders on the external hard drive, and that just looks like a maze as each time it backs up, it it seems to create new folders just for the new information.
Anyone know how to have one data base for 2 computers?

I used SYNCBACK or GoodSync to sync the user's home folders?

Of course if you store things elsewhere...
