Frankly there are so many choices that you should help yourself by research your video player. If it does not support MKV subtitles in the MKV file, what good was that for you?
As I can't guess what video player you want to use, you stand the best chance of finding out what's best for you.

Hi at all! I'm searching a guide or general informations about subtitles for movies.
I know that there are many different extensions as .sub, .srt, .ssa.
I don't know any others.
What is the procedure to add the subtitles into file thus having only one file?
For what i understand for Virtualdubmod app i need to load the proper filters for each kind of subtitle (f.e. for add .ssa It need to load - If i remember well - subtitle.vdf; but for others subtitles which are the correct steps?).
Then sometimes i had a file with audio, video and subtitles not synchronized.
In the case i prefer to have two files, one is subtitle and the other the movie, which media player can i use to play in my smartphone with Android system both files together?
