There's not much wrong here. As the HDD fills it does slow down and since you have so little RAM, the times do pile up.
As quick fix would be to install a SSD which removes a lot of those delays. Next to move to 8GB of RAM which is considered the sweet spot for most PC Windows users.

My computer has been fairly quick to boot and shut down, as well as operate. However, recently, after downloading some free programs, I have noticed that it takes several minutes to boot and shut down. The computer feels slow overall. The internet and browser speeds are fine. I have ran multiple scans with AVG, malwarebytes, ad aware, microsoft essential, and did not find any virus/trojans. Also, I have cleared my cache/registry using CCleaner and defrag my system. I have also uninstalled all unecessary programs, including the free ones, however, it did not help. Please assist. Below is my Speccy link:
