disappearing folders (not newbie)

This is not a newbie problem!
I have enabled 'show hidden files and folders' I have disabled 'hide protected operating system files' I have run a command prompt using dos and could not detect the folders using the 'dir' command. HOWEVER, the files are music files and ripped using WMP, and they are still in the WMP library, they are still playable, and when I click on 'open containing folder' in WMP, the folder is opened. I couldn't rename a new folder to one of the missing ones as 'folder with same name exists'

WMP has an option to "rearrange my files."

If you leave the enabled, people complain about disappearing files and folders.
