Convert audio type within mpeg file

Please help! I am creating a photo/video story for my son's graduating class. I will be using video from my camcorder which records the audio in Dolgy Digital into MPEG2 files. The software I am using, Magix PhotoStory, does not support Dolby Digital (AC3). How can I change the audio but still keep it a part of the video file? I'm afraid if I separate the audio out and create an audio MP3 file that I will not be able to sync the audio with the video.
