consolidated backup(s) & file management-root directory?

With the help of a friend, I have managed to rescue
(recover?) the folders & files from my then-single unit external HDD.

However, my new external HDDs contain data that has
a mixture of different folder labeling & ordering-from the now-old external HDD & that placed into my new external HDDs.

The collection reflects the changes & learning I have undergone concerning file management. Much as I am loathe to do it, I need to undertake another overhaul, in response to the growth in data & its management (eg. 65K+ files). The chief problem is redundancy--there seems to be a lot.

I think that the 'best' way to tackle this is via some sort of root directory reading, something like a cmd instruction or so. Can this be done?

Or ought I resort to use of file management software as the preferred method?
