but just to put your mind at rest, OS X 10.7 (Lion) introduced a function that would open, at start up, all the applications that were open when you shut down.
Some found it annoying, so now it's a choice.
What you are doing will have no effect on your Mac at all.

Hi all,
I have a quick query regarding the shut down procedure of my Mac running on OS X 10.6.8.
Is it necessary to close and fully exit all the windows one has been working on? While I never leave Chrome or any other web browser open, I have recently found it useful to leave open a specific folder(s) in the Finder window. That way I don't have to search for the specific folder the next time I boot up the laptop.
Is it okay to follow this practice? Or can it result in messing up the filing system or some cause some the problems in the smooth running of the OS?
Thanks!
