autoexec.nt & config.nt delete on shut-down

I have installed the autoexec and config.nt files from the 'repair' folder into my system32 folder. My 16 bit software works fine as long as I don't shut down the pc. When I do, I have to reinstall the files. Any ideas? Help!!!!!!!!

What do you mean "curb my use of IE"? Use Netscape? Please explain
