I deleted windows, but when I rebooted, screen says Invalid system disk, Replace the disk, and then press any key. There are no disks in the drives

somehow I am at the c:\ promt. when I put my win 98se disk in the drive, it checks some files/folders then I get a message that windows can not upgrade to this version and I end up at the c:\ prompt.

Upgrade CD?

Maybe you have an upgrade-only CD, not a full-installation CD? It might help to install Windows 3.1 or Windows 95 first, but I don't suppose you have such. But it's quite an achievement already to be able to read from a cd from a c:\prompt with no Windows 98 on the machine (unless it was badly configured to begin with, as might be the case if the machine started it's life as a Windows 95 machine - an idea that is compatible with your having an upgrade CD).

You might have created a problem for yourself by deleting the windows-folder without having the right replacement at hand.
